After spending a day and half trying to figure out Cabinet parts pro setting to do a dado cut, I'm giving up. So, if anyone here can give assistance it would be much appreciated. I've tried various setting, toolbits etc to just make a single back dado and end up getting a box shaped cut left over with material inside the pocket cut.

The quality of the MDF is critical for doors staying flat after machining and reducing sanding to a minimum. The extra money for a "Profiling Grade" board will pay off tremendously as will a good quality primer like ML Campbell Clawlock.ShopBot recommends a chip per tooth of 0.003 for MDF so try that with a 0.2 in depth of cut and that should work well. You can probably cur deeper but it's a good place to start. Also, MDF always turns into dust.
